It's currently a little bit coupled to the skin but we have a jira issue to
decouple it. It's really an application in the same way that we have other
applications such as the blog, calendar, photo album, even the Class Wizard,
etc.
Conversely you could use the Panels with the old skin or with any custom
skin.
All that said, I do agree to put links to the Panels app from different
places: the skin guide, the download page, etc.
Any reason you don't think it's an application?
The Panel system is also imported with the main xwiki
system import (which includes groups, admin user, etc); thus making it more a
part of the system than a seperate add on in my
mind.
The default wiki includes lots of plugins and applications. That doesn't
mean that if you're creating your own wiki you need to include all the apps and
plugins included in the default wikis.
In the future I'd like to:
1) move all plugins in svn in xwiki-plugins and make them available
separately
2) do the same for applications. Users would be able to pick whatever
applications they want and the community will be able to contribute new
applications.
Of course the default wiki will continue to pick plugins and applications
from the available set.
Have I convinced you? :-)

In
Beta1 and above, the sidebars are actually referred to as Panels (assuming
you're using the xwiki10b1 skin).
Before
doing the following you will need to login as Administrator.
Here's
the rough set of steps to do what you're looking to
do:
To
edit or add Panels:
1)
Change your url to look something like the following:
2) You
should be presented with a listing of current panels, with options to edit
and add new panels.
3)
NOTE: the Panel Wizard does not work for Internet
Explorer.
4) Add
any panels you wish to include, check first though as you may find what
you want in the existing panels. Alternatively, edit an existing
panel to reflect what you wish to show.
To get
access to what Panels are loaded (and where), click on the link
Administration under the "Log out" link in the top right hand corner.
1)
Select the "Skin" section. You should most likely be using
xwiki10b1's skin, as default - if not, it is the better one to use, and it
uses panels which are easier to manage than raw coded menus.
2) In
the "Left Panels" entry, type in the name of each Panel to show in the
left hand column. This should be in the format " Panels.MiniSearch";
seperated by a comma (eg:
Panels.MiniSearch,Panels.HomePanel)
3)
There is a seperate choice of showing the Left Panel, and for showing the
Right Panel. Make sure the one you wish to use has "Yes" selected
(by default, the Right Panel is set to "Yes"; while the Left Panel is set
to "No").
