+1 for using $theme.highlightColor as much as possible for highlighting currently hovered item.

But should the selected items be marked? It would be easier to know this as well to be able to see the whole picture.

There should be a standard for active/selected item as well. I gathered some samples here http://incubator.myxwiki.org/xwiki/bin/view/Standards/ActiveStateItems Unfortunately we don't use the color consistent and we don't even have a color in the ColorThemes for this state (we've used highlightColor, backgroundSecondaryColor or custom) so this can't be set yet as standard. Anyway it should be a different color than highlighColor. IMO the selection | highlight standard should apply and be the same no matter of the element.
