up to now I couldn't figure out how the updating stuff works without and problems. I would be very interesting which RDBMS you are using.
After having a look at DDL dumps of 0.9.840 and 1.0b3 the updating stuff of Hibernate seems "just" to be in trouble with referential integrity constraints (Ludovic is right). This would even explain why updates on MySQL are possible without any serious problems. Some MySQL database types are not able to do referential integrity.
