I'm glad you found one of our GSOC projects interesting.
The 'Application template' is supposed to be used when the student
application period opens (26 March) and should be submitted to
http://www.google-melange.com/gsoc/org/google/gsoc2012/xwiki
Also the application should detail more the project plan, architecture,
approach, etc.
In order for you to do that, you should familiarize yourself with XWiki and
its skinning capabilities.
So you should first download XWiki Enterprise

and play a bit with it to understand the main concepts: wikis, spaces,
pages/documents, classes, attachments, objects and the relation between
them.
Next you should read

set up your work environment. Then you should look for a small JIRA issue
http://jira.xwiki.org and try to fix it (make a pull request on
https://github.com/xwiki/xwiki-platform ).
Regarding the Skin documentation, you should read:

After playing a bit with the skin mechanisms you should think about a way
to integrate or create a new skin based on your selected framework. Make a
plan with milestones and submit your proposal.
